I’m dealing with this right now… I’ve got a 2 GB mail file that I can’t open because it needs a consistency check. When I tried to run FIXUP, it ran for about 2 minutes, then gave me the ‘file not found’ error.

Did you ever find a solution to this issue? I’ve just come across exactly the same problem on a mail file on Domino R703.
The strange thing is that when I try to open the database from any client (server or desktop), I get the same “File Not Found” error.
